Transmission slip – ECU related? Chrysler PT Cruiser 2.4

I have a 2005 Chrysler PT Cruiser 2.4 L Turbo Convertible 2 door. 1 month after I bought it used (101K miles), I had to change the ECM, and I replaced it myself with one from carcomputerexchange.com. As soon as I instaled it, the car failed to go into Reverse (only once). It never exhibited that issue again until 10 months later. Now, it shifts into R or D with 1-5 min delay, and slips 10-20 seconds later. If I try to go to a manual mode (1,2,3), the dash board would show gear 2, without shifting, but wouldn’t go into 1 or 3. Also, I noticed that if the transmission fluid is on “full” level when cold, it disappears (stick reading) after about 10 min of running the car. IT reapears only several hours after the car is turned off.
Codes: P0562, P0700, P0732, P0736, P0841.
What could be the problem?

    When you replaced the ECU, did you do any coding after the replacement?

    Are the part numbers the same from the different ECU’s?

    Normally when you are replacing an ECU you have to change the variant coding, you have to tell the car that it’s using an automatic gearbox for example.

    The ECU’s from Carcomputerexchange.com are said to be pre-programmed.
    I haven’t done any further coding after putting the new ECU into the car.
    Moreover, the old ECM was a junk yard piece, so I couldn’t verify the part number.
    Do the error codes provided, hint onto a a particular issue?
